No penalty at all, except of course that your skills as a beginning character start at 0 with other races ship skills. Most players train to fly more than one race and swap between them as needed.

Did the lag occur prior to or after the jump through the gate? Prior to: weird, probably a bug (unless you were in a really high population system.) After: gate camping, pretty common.
